i personally think the best way to do a squat is feet shoulder width apart, facing the front, and when you come down come to about where your thigh is parallel with the floor, back straight and head looking forward, and push back up. This keeps tension on the muscles the whole time and gives you a good range of motion. I think the problem with going down to far is that some people might tend to try boucning back up and using the momentum to get out the reps which isnt good for you and actually could really injure you quite bad. And it also isnt too great on the joints.
